In the FHB article “6 Ways to Stffen a Bouncy Floor” the author recommends using construction adhesive between floor joist’s when sistering a second joist to the existing. No mention is made of using construction adhesive between the top of the new sistered joist and the subfloor. If you have access to the subfloor from on top (I’m replacing the flooring), would you glue and screw to the new sistered joist or will this cause squeaks?

If I had the subfloor up, I would glue to both, screw to the one that was the highest or accepted the screws the best. The floor may squeek, but you've done your best to eliminate the possibilities.
I think a lot depends on who's sister it is and how big the brother is.

Unless you really like to screw, I'd just nail the the sister (and original) with ring shank nails, adhesive on all joists since you are replacing the flooring.

IF you live in an earthquake zone, I'd screw with deck or hanger type screws. Reason? Own house had glued and ring shank nail attachment - zero squeaks for 30 years till we had a 6.8 quake in 2001, then suddenly there were about 4 squeaky places in the house.
DW was home at the time, said she could actually see the wave on the floor (she was in the biggest room, 32 ft by 24 ft ) like the wave on a lake. Dont know if screws would have held, but apparently some of the ring shanks did pull slightly and the adhesive part.
