I need some clarification here. When I’m running my roof shingles up next to my chimney do I weave in the step flashing as usual and then the counter flashing overlaps the step and the bottom is cut to match the roof pitch? Do I use some sort of adhesive to make sure the counter flashing stays tight against the masonry? Or is counter flashing one integrated piece that is custom made to incorporate the counter and step into one ? Thanks in advance.

Step flashing first. Some specifications call for setting in bed of mastic. Counter flashing over. The language in the specification usually reads like "pre-bend flashing to fit tightly to brick." I know folks who don't think conter flashing should be sealed to the step, as it might wick.
Personally, I'm a belt-and-suspenders person, and since the bucket is going to be open and in the way any how . . .
