Would you apply a fungicide to holes in wood siding where I’ve gouged out rotten wood, prior to using an epoxy or resin-based wood filler? Can you suggest any specific products? Thank you.

Use some of that green sh*t.
Once a pest control contractor suggested that I treat some joists that had had some fungus damage. I asked him what to use and he said "that green sh*t". I went to my local lumber yard and asked for some of "that green sh*t". They pointed me to a product called Term-n-8 (or something like that). It comes in a non colored form, too, but I don't think you'll get anywhere asking for some of "that clear sh*t".
