Mold may be removed with a dilute chlorine bleach solution.
*>I have the same problem on the north side on a slate roof. I used the clorox and it did not make a difference -- used 100% and put in a sprayer. What I am thinking of doing -- I have some 4" copper strips as long as my roof, I am going to slide them under the 2nd course of shingles from the top and see if the copper sulfate comming down as it rains takes care of the problem. I have heard it will -- its just the effort of getting up on the roof and sliding the stuff under. Good Luck
*What you are assuming is mold may be discoloration from tree sap(broadleaf or coniferous)what ever you use to clean the discoloration off will most likely cause more damage to your roofing,siding and landscaping than the "mold".For the life of me,i can't figure out why any one would spend time trying to clean mold or lichens off a SLATE roof!The beauty of slate is that it is a natural product that has stood the test of time. A patina of lichens or mold only enhances the effect and its timeless beauty.If this is not to your taste may I suggest vinyl siding?
*Here in central FL, all the roofs with fiberglass shingles develop mildew on them. Sometimes it's so heavy that the original color is obscured. I cleaned off mine with straight laundry bleach and a garden hose. I tried dilute solutions first, but they had little or no effect. I had a spray nozzle on the hose, and I held it a few inches off the surface to pressure clean the shingles. A small pressure washer would have been better.Places like Home Depot sell 50 foot x 3 inch rolls of zinc for the same purpose as Dudley plans for his roof with the copper. The zinc oxidizes, and the oxide washes down the roof and kills the mildew. I've noticed this same effect on my roof where galvanized vents are poking through. There are streaks of lighter color below them where the mildew doesn't grow. I don't know how well the strip would work though; one might end up with a streaked roof.
*could the granuals have come off of those shingles, exposing the tar.
*I can't determine a correlation between fiberglass and shingle algae. The only difference between an asphalt shingle and a fiberglass shingle is the backing. The surface is identical on both, and any algae growth should be the same on both. What am I missing?

If indeed the stains are mold, or mildew, bleach will remove them. Household laundry bleach usually works. It consists of a concentration of about 5% sodium hypochlorite. You can make a stronger solution by buying some calcium hypochlorite from a swimming pool supplier. Be careful with either of these chemicals--they will literally dissolve bare skin.
