If you have access to the flange from the basement the easiest way is to cut it off, lay the new plywood and replace the toilet flange by gluing in a coupler. You could also use a connector made from rubber.
If you do not have access from the basement or you do not want to cut the existing plumbing, the only way to replace the sub floor to cut the plywood where it crosses the center of the flange. Once the plywood is cut into two pieces, use a jigsaw to cut the two half circles around the waste line pipe. Before installing the new floor, add some solid blocking to support the cut you just made. Nail it to the existing floor joists.
When you install the ulay on top of the subfloor cut it in the opposite direction to add additional support.
I have done this a few times but the biggest problem is usually space. Bathrooms are usually small and do not give a person a place to turn around.
