I have to run a vent line and penetrate a flat roof in a commercial building. I am thinking of using a hole saw from the underside, slightly larger than the pipe that I need to run. Is this the best way to do it?
I was going to have a roofer install a roof jack and do the patch, but it is such a small job, that I would like to do it myself, but not sure what I need to do. Making the roof jack to roof connection leak proof would be the part I am not sure about.

What type of roof structure and what type of roof are we talking about? Does the building owner know? Many times, the owner or manager of the commercial building will want to be aware of all roof penetrations, and sometimes will require that one of "their" contractors do the roofing.
Are you drilling a metal roof? torch down? EPDM? membrane? Is the structure wood? pan decking?
Speaking as a building owner, we always require that our roofer be the one to make the hole and flash it. That way there is a whole lot less finger pointing if it leaks.
Speaking as a tenant, we always tell the landlord what we have planned, and ask if they will require a specific roofer to do the work.
