I’m looking at picking up a Bostitch N88RH-2M, and I was looking at the different nail sizes that are used. Which made me question:
Why would you use a .131 x 1.5″ strap nail vs. a .148 x 1.5″ nail?
Why would you use a .113 x 2.5″ paneling nail vs. a .131 ?
Is it just economics, or is it just when called for by an engineer, or are the different sizes commonly used in different settings?

Maybe this link will help.

This chart gives the correct hanger gun nail sizes for the various Simpson products:

It shows the Hitachi nail sizes but I assume the same Bostitch nails would apply from a strength standpoint.
Looks like they call for the 10d for just about everything.Rebuilding my home in Cypress, CA

Yes and no. Each hanger is designed for a specific nail, but other nails can and are commonly used, requiring a downloading of the rated strength of the connection. See http://www.strongtie.com/products/connectors/nails.html#loadadj
It also makes little sense to use the 10d if it is going to split the wood, so 8d should be substituted or the holes could be predrilled with a small diameter drill (just large enough to prevent splitting).
