I looked at a house that has clapboard siding that was installed with staples back in 2004. The staples are not stainless steal and now there are rust spots at most of the staples. Do I have to countersink all the staples, puddy then paint or will a good paint cover the rust?

I think that rust issues so soon after installation will cause the staples to erode away eventually. I would nail the siding down and apply a oil base paint like aluminum paint over the old staples to stop the rust staining.
For paint I'd use a "rust-converting" primer, applied with an artist's brush so as not to stain the surface too much. Then, of course, regular paint.
Well, I've used rust-converting primer go good effect in a number of cases.
I've been disappointed with it. And I've tried a number of them. The claims are a lot better than the results I have had. The only one I think works at all is SEM rust seal. And at $50 a quart, I don't think it is worth it.
