owner/builder house). We would like to side the exterior with a finish
material that would also serve as a substrate for masonry since we plan
eventually to cover all or part with a veneer of local stone, both for
appearance and as a defense against fire.
Hardie Siding Products seemed a logical choice but factory reps have
advised against using it in this manner. Any other options?

If the time frame between the two isn't a problem, you may want to consider using a ranch style prefinished plywood sheating instead of the traditional osb or plywood sheating for your exterior.
It would be a waste of money to sheath the house, then cover the sheating with any type of siding that would later be covered with stone.
