The water level in our toilet bowl slowly falls over time. There doesn’t seem to be a leak around the base, what else might cause this?

My guess is that your waste vent is clogged/ blocked so a vaccum is created every time a large amount of water is drained. Toilet drains operate on the physics of vaccums. Waste water is not draining out as much as it is being sucked out.

When we get high winds here, it creates tremendous pressure swings in the vents. I've gotten up in the morning and seen the water level in the toilet down 1/2" or 3/4". Of course it's no mystery when it's happening, the whole house is shaking and I can see the water level going up and down in the bowl.

Possibly water getting past the flapper, check to make sure it's sealing properly.
If water was leaking past the flapper, the level in the bowl would stay constant and the refill valve would open occasionally to refill the tank. Every so often you'd hear the toilet run. (Would pepto bismol or imodium help a toilet that has the runs?) The problem here seems to be that the level in the bowl is dropping, in which case the refill valve and flapper don't know to swend more water.
