With a woodstove in a basement going to a 23 foot length of 6inch diameter stainless steel liner in a brick chimney located in the center of the house:
Could a 5inch diameter stove pipe be used running from the woodstove to the 6″ chimney liner?
Reason I ask is I have ready access to a 5 inch y piece capable of bell joining the long lengths of 6 inch thickwall SS pipe and it would be sweet if I could do this.

Is the stove output 5"? I THINK you should be OK.
Can't neck down like an 8" into a 5" and then a 6" and nonsense like that , that I do know.

Would it be a lot of work to do? If it didn't work? If you have the part you could just try it and see.
What is the diameter coming out of the stove?
Standard 6" coming out the stove but the whole chimney liner with 6" thickwall SS is available with the y 5"junction piece fitting the bell end of the main stack.
That would be the end of messing with the chimney liner outside of periodic brushing for the rest of my life.
Could hand craft a 6" to 5" damper section as a coupler.

I understand where your coming from, "handcraft", but I just went through 2 installs on my place and if it didn't have a CSA label on it, and all the components were not made by the same company they wouldn't pass it, or insure it ... insurance co's are going bonkers here forcing people to remove anything more than about 15 years old, just to get a newer, poorly made stove in a box, very frustrating .. almost as bad as the oil tanks can't last more than 10 years #### ... sorry, I digress ..
What size is the outlet on the stove?

The x-section of 5" pipe is 19.6 sq in. 6" x-section is 28.25 sq in. That's a substantial reduction.
So, the answer is maybe, maybe not. Depends on the draft and the stove. More than likely, it'll work, but not as well as it should. Probably smoke out the doors when open.

Probably depend on what the diameter on the stove is. If it is 5", then no problem. If it is bigger than 5", then you would probably be effecting performance. I'm sure the more experienced folks will be along (if they haven't already) to tell us for sure.
[edit to add] Just as I suspected, I'm a day late and a dollar short. The experience folks have already weighed in
