I am working on a house with a cathedral ceiling that has a chimney in the center of the ridge beam. I want to use the chimney as a column to support the beam. I am wondering if anyone has had problems with this beyond the obvious-properly designing the chimney to hold the extra load.

The CABO code states that no framing members shall be closer than 2" to the chimney. Check with your building official before going ahead.
I had a problem once where I needed to rest a second floor beam on a huge chimney. After much adoooo with the inspector, he let me use the chimney provided I separate the wood and masonary with a 1/4"x3"x3" steel shim. Heck the beam was at least 3' from the liner including 8" solid masonary and 28" of fill brick and motar.
*Chad, you might check with the inspector and/or architect to see if fire retardant lumber would be acceptable(assuming it meets the load requirements)John
