We are renovating a brick building with brick window sills. We would like to replace them with limestone sills but I am wondering what is the best method to accomodate the difference in height – the brick is 3 3/4″ and the sills are available in 2″ and 3″. What is the best method to secure the limestone sills to the existing brick exterior and wood framing?

If the limestone is "cut" for a sill then why not get one a little thicker. If you have a stock size of limestone, not cut to make a sill in particular, but coming in the 3" size you may, depending on its profile, angle it.
You definitely want the sill to shed water (positive drainage). Angle, or tilt it in the direction to gain positive drainage; the same way you see Brick Rowlock Sills. This should accomodate nicely in the excess 3/4" space once you calculate the mortar joint into the equation.
You say it is a brick veneer w/ stud wall backing so you only need to mortar it into the brick coarsings. Since it has a sheathed stud wall backing you can use galvanized metal wall ties to anchor it to the sheathing/structure.
Don't forget to flash beneath the sill. This is to prevent moisture from entering the cavity space that likely exists between the brick veneer and the sheathing.
Also, when you are setting the sill be sure not to plug any existing weep holes used for the masonry drainage should they exist in this locality. Likewise, don't plug any of the weep openings that may exist at the bottom of a storm window system; although, it is unlikely that you have to contend w/ this since you are most likely installing the sill before any screen/storm is installed.
