What model and brand are you installing?
What does the manufacturer of the skylight specify?
Are there flashing assemblies available to purchase in addition to the skylight?
Flashing metal panel roofing is a different challenge compared to shingles.

Hi: I've installed many velux skylights into metal roofs. It has usually meant throwing the velux directions away and following my own common sense. I did use their flashing package, although not the step flashing pieces they supply for the sides. Plan on bending the metal roof pieces (flattening the v's if necessary) up the sides of the skylight after the bottom flashing is in place. Put the top flashing hood on, then bring the metal roofing over it on the upside of the Skylight. My suggestion is to be creative, caulk minimually(but effectively), use galvanized washered cap screws if necessary to hold flashing edges down. Best of luck! By the way, I've never had a leak(touch wood).
