I am renovating a bathroom, and not being a plumber, and wondering when I should put in the toilet flange. Flange on subfloor, butt cement board and tile up to it, or wait to install it over tile??

Rick, the flange should mount on/at the finished floor level... otherwise you'll need to trust in a extra height wax seal... not the best thing to do.
