I am planning a built-in library system for my home and need some advice on finishing it. I will be using both paint grade and stain grade materials and don’t know if I should prefinish or finish it after installation. Obviously, I would prefinish any loose pieces such as door and shelves, but what about cabinets and trim? The house is occupied so overspray and fumes are a consideration.

finish as much as you can in the garage or.... assembled stuff is sometimes hard to get at - u/sides etc. Fill all nail and screw holes , then just touch up as req'd.
All the best...
To those who know - this may be obvious. To those who don't - I hope I've helped.
