I am screening in a 12×12 section of my deck. I have pulled up the deck boards and want to install a floor that will be bug-proof and also drain water. Keep the bugs out and let the water out! I would appreciate suggestions about accomplishing that. Thanks in advance.

Which direction is the deck framing?
And of course, the direction of the slope of that framing?
If you used solid decking, would it drain naturaly down and off the deck with just some minor opening along below the screen?
or,
there are some deckings that have weep holes in the tongue/groove connection............
or
screen the skirting around the deck-leave the plank decking as is.

don't worry about it-the occasional bug can be swept up-mosquito's don't often climb up through the deck boards-at least around here.
If you screen under decking-it catches everything that falls through. But, if you can vacuum all those grooves you might keep it semi clean.
This is for a deck at about 6 feet elevation, where you can easily get below: I built frames from 1x2 that fit under the deck between the main beams. These are "screened" with hardware cloth and then landscape fabric on top of that. In addition to keeping bugs (and birds) out they hold in fiberglass batts (since the area above is "3 season"). The screens are secured with twist cleats so that they can be easily removed in case something drops between the boards.
Another option is to use a regular open-spaced deck floor and then simply cover with outdoor carpet.
