Why so high? Break it down
I'd hazard a guess that it 'so high' because the amount of information you gave is 'to low'. 4000 sq feet? What's the heat loss, how about the orientation of the house to solar, situated on a hill top? in the trees? What is the design? I think to make anything other than an uninformed guess someone would have to look at your blueprints. My recomendation, and what I am doing with my house is to take your prints to local suppliers (not HD) and have them design and quote a layout for each phase. If you already have the layout included on the plans then just get a materials takeoff and quote done.

How much will my next car cost, roughly?
A couple of weeks ago prices for 1 manufacturer's 100,000 btu furnaces were posted here. The base model was about $900, the top of the line about $3,000
There is no way anuone can give you any kind of estimate based on the information you provided._______________________

Is that with or without register covers and a spare filter? {G}_______________________

Depends. Do you want the walnut register covers or the metal ones?
Metal ones
The gold plated, self cleaning ones look great even though you you probably won't have any money left in the budget for new flooring
I'm sorry had to put in my 2 cents ;)
with register covers and spare filters.
On the electric, do you want the colored romex or the plain vanilla?
And, on the trim out, bare bulb lampholders or Tiffany shades? 39 cent outlets or $18 hospital grade?
You're a little early with this post (I'd expect it on 4/1).

the last house I built/renovated was 4000 sq ft.
A/C $12000 on two zones.
Plumbing....dont ask....fired those Bozos and finished it myself...probably would have cost me about $20,000 including the heat, three full baths, and kitchen.
Electric with a new panel cost me about $8000
I'm in NY L.I.
HAve fun

If you are buying the marerials, are you doing the work also?
Most trades people like to buy their own materials and charge a modest mark up.
My kid's 2000sqft house has 2 with 6' tubs. The tubs cost $600-700 each. You need at least 1 per 1000sqft.
