Should I install an exterior door at subfloor level or set it up 3/4″ for the future hardwood? Is there a standard for how tall the interior door sill sticks up?

That depends on the height of the door sill and the height of your finish flooring. Also would you like to put a small carpet mat that the door would have to clear?
When all is in place (door and finish floor) you should have no less than 1/4" of clearance.
Dont forget the weatherstripping will hang lower than the door sill.

It's hard to predict the thickness of any carpet or mat let alone guestimate the clearance. Easier to use some simple formula; like, set the door a 1-by above the final flooring.

sills are usually tall enough to be on the subfloor and allow hardwood w plenty of space just measure up 3/4" from bottom of sill to see where top of flooring will be install flashing across the r.o. and a few inches up the jacks, extending 1" into house after door unit installed, form a curb flashing bend up to sill make 45 degree bends where flashing goes up jacks lead flashing easiest to form, no water infiltration to damage hardwood
