This is a follow to a posting I made back in February. I had had Lowes install a Pella slider for me while I was away on vacation. After the install I was told that they found about 1/8 inch of rot under the door, but they did not think it was a big deal.
After much thought I decided to have the door removed again (Lowes agreed to do that for free), and have the rot repaired. I am very glad I did since the rot was much more extensive than Lowes has claimed. I have attached photos of the threshold, and the underlying rot. What a mess! I am so glad I got it fixed, and I will NEVER have Lowes install a door again for me.
Thank you all for your input and advice.

So what is causing the rot? Where is/was the water coming from? Be sure to fix the cause of the rot problem ( proper flashing on the new slider).

Man .....What a mess!
How did you fix the floor trusses?
Is the deck ledger fastened in a proper manner?
Is the deck flashed to exclude water migration into the house?
Is the door sill flashed?
I'd be asking the original builder about his methods!?
