Seems like it would be preferable to install windows with screws instead of nails. Even though the flanges are called “nailing fins”, nails are harder to remove (when required) and hammering poses more risk to the window than driving screws does.
I’m getting ready to install a dozen units. So what’s the best fastener to use? Nails or screws?

I have used "Truss Head " screws with success. As you stated, less banging on the wall.
Or 1 1/2 roofing nails.
Yep truss head screws. Most window mfgs. have a sticker that says "Dont nail header" OK, that bothers me. I cut a verticle slot in the top flange at the "nailer " slot and screw up at the edge of the of the flange so if the header does exert a down force it wont bear on the window frame.
Truss head screws would work if you are concerned about hammering on the wall.
New construction = 1-1/2" roofers.
In any event, follow the window manufacturer's fastening pattern, i.e., every slot, every other slot, every 6", etc.

Never underestimate the value of a sharp pencil or good light.
I don't think it matters enough to switch to screws for the reason you give at all.
Its much faster to use roofing nails. Roofing nails also don't need to be hammered in as roughly I find. They kinda sink in smoother it seems to me than a common nail. And lets not forget to caulk the flanges before you set the window in : )
