I have heard people say that you shouldn’t use silicon when installing insulated glass units in doors because the silicon gives off vapors when curing that can damage the butyl. I talked to a glass shop and they say they use silicon all the time. Does anyone have any comment?

Silicone shouldn't hurt the butyl at all. The glass shop wouldn't do it if it caused failures.

I've had experience with this..........
you need to use a good quality nuetral cure silicone that is suitable for bedding sealed units.
If you use any other sort you run the very real risk that the sealant turns to soup.........

Make sure it is a neutral cure silicone. some are
acetic cure, smell like vinegar. this can degrade
the seals. Dow 795, Pecora 895 are a couple.
Shouldn't have any problem.
