Rain water has been leaking around my sewer line stack vent seal and has gotten under the shingles and tar paper underlayment. The plywood roof sheathing is currently wet and shows patterns of water stains from previous rain events. Of course, the sheetrock in my bathroom ceiling is wet as well. I have pulled off the shingles that the water ran under as well as the tar paper. Should I also pull the sheathing because it has been soaked several times before or should I just let it dry out, replace the underlayment, and re-shingle? Thanks for the response in advance.

You'll have to decide. If it's rotten, punky or delaminated, you'd best take care of it now. If you think it would be a while to completely dry out, speed things up and patch it in.
You're getting a new boot I'm sure.
