The following information may be difficult to convey without a drawing or photo, but here goes.
The nail-on aluminum windows have been designed with a 1-1/2″ recess. Rather than nail the flange to the 2×4 trimmer, the design includes an additional 2×2 trimmer flush to the inside wall and the aluminum frame is nailed to the 2×2 trimmer with sisal kraft paper installed behind the frame and wrapping around the 2×4 trimmer. An additional 2×2 filler is installed on the exterior between the window frame and the 2×4 trimmer and exterior stucco wraps around the 2×2 filler and stops at the face of the aluminum frame.
The stucco contractor and general contractor are concerned about potential leaks and want to charge for additional backer rod and caulking. The architect believes that as long as the windows, flashing and stucco lath are installed with proper overlap, this installation should be acceptable.

I Believe that we're looking at an aluminium window that has been set back into the wall and you haven't stucco'd the exterior yet and you want to make sure that the seal is proper.
Your architect says its fine, your sub who is doing the stucco doesn't want to be responsible for any leaks and neither does your GC unless that they do an extra for you. How much are they asking to perform this public service? Was not the proper installation part of the work that was already quoted?
If the window is installed, as per the architect, will he or she stand behind their design?
Regardless, you could install a small flashing or starter strip that would form a return and seal it with silicone along the edges.

*Tell the architect that the contractor won't guarantee the work without the caulk and ask the architect for a guarantee. He won't give one but he may change his position.
