I recently decided to redo a small 1/2 bathroom and I ran into a problem/opprotunity with the subflooring. The subflooring actually consisted of 3 layers, two 1/4 inch and one 3/4 inch. I tried my best to avoid removing all three layers, but each layer was bad. The pieces fell apart as i removed them, so I ended up removing all three layers ( what a job). Since this is my first bath re-model i was wondering when installing the new subfloor what type of issues/concerns should i make sure I watch out for?

I'd say make sure your plumbing is as leak proof as possible so that you don't have to go through this again.
Rex Cauldwell had an article in FHB a year or so ago on his suggestions for a sink drain system with some flex in it so that the inevitable bump on the drain line is less likely to allow a leak there. I've used that idea when I've worked on sinks since I read it and I like it.
Maybe use one of those fernco rubber seals on the toilet instead of the traditional wax ring. I haven't tried that but it also looks like it has merit.
