I’m looking at a fixer-upper with some slight water damage/discoloration in paneled(sheet) wall. The inspector noticed a vent stack in the roof area above with a rubber plug bolted down through the pipe. Judging by the rust buildup, it looks like it’s been there a while.
Could this have any negative affects?

Well you need to find out what this was/is far.
Assuming that this is a plumbing stack then it could have been a test plug left in from the orginal installation. And if so it will affect the plumbing drains. Might suck dry, might release sewer gases. How much of a problem it is depends the layout of the plumbing and what ever other vent that there might be.
It might be that the vent pipe has a crack in it and that rain water dripped out and Harry HO "fixed" it capping the vent.
It could be from a plumbing vent that was discontinued during a remodel and the plumbing was reworked/reloacted.
It could be lauch tube for rockets for little green men. If the little green men don't live there anymore then blocking isn't a problem.
