I’m removing a chimney, which means I will soon have to patch a not small hole in my flat roof. What is the best way for me to do this? Also, how is this cold going to affect things? I live in NYC.

If this is modified, then the cold shouldn't effect you. The patch will be done with a torch that can dry the surronding and warm everything right up. Might be just a wee bit slower, but for a patch, that is fine. Slower is more painful if a whole roof

so cut the old back beyond the flashing tie in, reframe the hole and cover with plywood or advantec to be level with or slightly above the old, then fit in the base sheeet, nail it down, and torch on the new.
if you have no experience doing modified, you need a roofer who does.
In NYC, maybe you need a permit from the fire dept for open flame too.
