OK, I am installing a new toilet, in a new bathroom, and the toilet has an annoying side to side rock. This rocking appears to be from the tile floor, not the WC.
I know I can put a couple of shims in to fix this, but I was wondering if I can grind with a hand grinder the interference spots on the toilet itself, to match the floor? If so, any recomendations on wheels, or what kind to avoid?

fix the tile, grout it or shim it..

You have the right idea about grinding, but work on the other side of the problem. Use a diamond blade on an angle grinder to cut away the tile under those interference points. If they are small tiles, you can avoid the dust by cold-chiseling out the offending tiles.
You might also check that the toilet flange screws are fully tightened. At least once I've found that to be the source of the problem.
