Long story short:
I need to caulk a seam between a vinyl toekick/baseboard molding and a cement floor (I want to make sure no water can get behind there).
Will silicone work? Or won’t that bond well to the vinyl or cement?

Silicone may work, but not for very long. Use Geocel 2300, it is a tri=polymer sealant. There are a couple of others out there but I have not a good results from the others.
Geocel is good.
Urethane is good.
Silicone is not good for your application. It may bond to either, but won't have the ability to move as the other two do.
