I will be making a patio cover that will connect to 2 stucco walls. I need to know what the best sealant to use for the flashing and new ledger to tie to the existing stucco. Any help much appreciated. Thanks!

I don't like to rely on sealants alone when flashing.
Would it be possible to cut a groove in the stucco to insert counterflashing?

Assuming the new roof pitch starts at a wall, and you want it water tight;
You can cut a strip of stucco (will be hidden by ledger), and get proper flashing up under there (better),
or cut a groove into the stucco and tuck counter-flashing into the groove, sort of like counter flashing a chimney.
This assumes that you want it to be dry for a long time. If a little water leaking in at some point will not cause much damage, then this might be overkill.
