IMO, there is no one only right way. Just like working with computers, there are always at least three ways.
The only right principle is to always keep lapps facing downhill so the water runs off and not in.

I understand how gravity works. Water flows down and all that. I've shingled many a roof and I love those chimney flashing kits. What, prey tell, does one do about the profile of the stell roof? The flashing can't go under the sheet, rule says it has to go over, and that would look like crap.!

Metal roofing wholesalers can sell you boots of all sizes that use caulk, screws and compression to seal a fit over the metal roof profiles.but if you have a standard boot jack flashing, you generally need to cut the roof panel and install the bottom half up to the pipe, then set the flashing over it, working it to fit the profile and screwing it down as you go. Then you cut the upper roof panel to fit down around the pipe, covering all but the flashing piece immediately below the pipe. That way, only about an 8x8 piece shows and you can paint it to match.
