Where does one get the material to build windows sills, sides, top etc. Is this a local box store material. also which piece goes first. top/bottom or sides. All tips are helpful.

My first thought is that looks like ajob for plain pine ripped and planed to fit. But those look like aluminum windows which are likely to sweat, causing trouble with wood. You might check into synthetic trim material like celular pvc if you have the budget for it. If not, just paint the wood well.

you can buy moldings.. or make your own.. in your case you should make your own, because you have such thick walls...
looks like painted woodwork / trim.. so think about Primed Finger jointed stock for sills and extension jambs.. then a stock molding for the casing..

From the pics it apears you wont find extension jambs or ready made stools the size you need. You will find a large selection of casings readilly available at any big box or lumber yard. As far as order of installation; stool first then extension jambs, header then legs(for mitered joints) legs before header (for butt joints), finishing with skirt.
Good luck with the project, be sure to post pics after completion.
