We are in process of remodeling our Living and Dining rooms. We had very large windows put in. When we look through the windows at an angle we see vertical waves. We don’t see wave looking straight ahead. The window manufacturer representative said they are because of the tempering. Our previous windows (almost as large) did not show this and they were tempered also. Is he right?
I’d appreciate any insight.

You can see "waves" in glass
You can see "waves" in glass for any number of reasons. Some waviness would be regarded as normal, regardless of the cause. Hard to tell from here how significant the waviness is in your case.
It's called roller wave distortion and it's a quality control issue when the glass is produced; when the heated glass is moved on rollers of the conveyor belt and not cooled or moved properly the rollers leave an almost imperceptible indent which is what you are seeing. The manufaturers are going to thro wa lot of literature at you telling you what is or is not within tolerance. The problem is that you see it and it is bothering you. Be prepared for a hard battle.
It's not uncommon but it's not acceptable either. Call your dealer in and have them take a look. If they say it's okay ask to look at their storefront and see if they have it too. Bet they don't.
Quality issue

Completely agree! It's a quality issue, contact your dealer they must do something with that.
