Source control, ventilation, and filtration are the keys to healthy indoor air quality. Dehumidification is important too.

You've posted this Q. in the wrong place. This folder is for Q's about using, or improving this board,not about construction questions. Post your Q again on the main board or in the folder "Construction Techniques".
A quick answer to your question is that it depends on what height the windows and wainscott will be from the floor. If they will intersect, then trim the windows first and cut the W/S and chair rail moulding around them. If they don't intersect (or any windowes that don't) then trim out in any order you like.
