I’m building a garage with T1-11 as the sheathing and siding. I want to put in Andersen vinyl clad windows should the window be nailed to the framing and covered with the T1-11 or nailed to the face of the T1-11 and cased with wood. How is the best way to seal windows in opening this way? Is there a better window to use for this application?

If you have the option, nail it to the framing and then flash as you would underneath any other kind of siding, be sure to put a drip cap on top, under the T1-11.
I agree, apply your tyvek to the framing, install the window and flash it in, and then install the siding. Last time I did this I simply cut the siding clear of the flanges. The trim was 1x4 and was plenty wide to span the gap, and I ripped shims for the back of the trim to keep it from dropping into the gap. It is helpful to have a double rough sill in this situation so that there is backing for the trim and for whatever membrane you make your pan out of (I like Flexwrap).
