In the attic today and looked up and was able to see a little daylight where the copper vent pipe exits the asphalt shingle roof. I don’t think that the rubber boot is tight enough around the pipe. Do I replace the boot or can I use a little roofing cement or caulk or is there some other way to seal the opening? Thanks.

Roofing cement won't work. It's too stiff and as the pipe and roof expand and contract the seal will break. Same for caulk. It really should be replaced.
you can buy a replacement "donut" that you just slide over the pipe down against the old one and your done. they seem to be hard to find as i only know of one place to get them around here. i think oakley is the manf. larry

Replace it with a lead boot and be done with it. Those neoprene gasket boots last about 5-7 years. We replace several hundred of them a year. They're my most frequent service call problem.

I've fought a few leaks in the neoprene one's (especially on steep pitches) But haven't found a better mouse trap yet.
On the last problematic 3" vent, I made a tophat out of a lead flashing to cover the rubber penetration. Didn't look too great, but it was 40' up on the roof. So hard to see.

I used to order the lead boots through the local plumbing supply house.They have a little form I fill out, things like the existing vent pipe size, height of lead pipe I want, pitch of roof, size of base plate needed, and weight of lead desired. Someone off in the unknown fabricates it and it shows up a few days later.Slide it over the existing vent pipe like a sleeve, then roll the top of the lead over and down inside the existing vent pipe.

Nah, I don't think so. I seldom work with anything but copper and we make copper boots for copper roofs. The "counter flash" idea of yours is a good one. The failing point is the gasket against the pipe, so taking a lead boot and trimming it down so it covers the top of the pipe and extends down over the gasket might be just the ticket. http://grantlogan.net/

I just came from a condo property management company here in N.J. and they told me that they just contracted to have all 704 roof boots replaced with new boots. They said the're paying $19,000.00 for the new boots.
I like your advice re: lead boots. Problem is that roofing supply companies tell me that the lead boots that they carry are meant for flat roofs. My a/s roof has a pitch of 12-5.
Should I be able to carefully bend the lead boot so that it matches the slope of my roof or should I look further for a lead boot manufactured for my roof pitch?

The only ones that I have seen are adjustable from flat to 12/12. They accordian on the high side to the necessary pitch.

The simplest and least expensive fix is to buy the proper size metal/rubber roof flashing, uncrimp and remove the rubber boot, and slide it down over the vent pipe. This will not only create a counterflashing to seal the leak (and will conform to the pipe better because it is not being distorted by the angle of the base) but will also protect the primary roof boot from further degradation from UV.
