For a variety of reasons, I screwed 5/8″ plywood, one face sanded, (BC?) to my subfloor as underlayment for VCT (vinyl commercial tile). The screws are countersunk and placed 4″ on center on the edges, and 6″ on center in the field.
Should I fill the holes before spreading the adhesive and laying the tile? I know any fastener heads that sit proud of the suface will telegraph through vinyl, but what about small holes like from counter sunk screws?
Seems the adhesive and tile will span fine, but it wouldn’t be too much trouble at this point to trowel on some of that floor leveler that comes as a powder that you mix with water.

I generally assume that any irregularities will show up on the finished floor. If it were me, I'd go ahead and cover those counter-sunk screws. And also the seams in sheets of underlayment (if applicable).
The floor leveler would work. Either powder (add water) or the pre-mixed variety.

This is actually a good sign, putting down finished floor just about 1 year from foundation hole...HO, GC, plumber, electrician, drywall hanger, sider, floor guy, hvac guy, trim carpenter, etc etc etc.
What's that bright light? Oh, its the light at the end of the tunnel! Sounds like you're nearing the end of that project!
