Attached is a diagram of piece of molding. The molding is being added to the floor of sliding doors. Along the sliding doors is molding running vertical. It is the normal molding you see in most newer homes. The new molding has some curves in it and is thinner on top than the bottom. I would like the new floor molding to cut into the molding that is already there. The new molding running horizontal would have to have the cutout for the vertical molding. I cannot find a good way to cut this.

If I've got you right, you are attempting to cope the lower moulding over the side moulding ( the side moulding running up and down is called casing). What you are attempting to do is joint the two mouldings together. This can prove difficult and unless it is done perfectly....
Why not just butt the mouldings and 45º the corner of the lower moulding to reduce size at the butt?
Another way would be to cut the casing about 4" or 5" above the floor and install a (plinth) block ( http://www.harttwood.com/ ) to butt the lower moulding into.
