I have a flagstone patio with the stones embedded in concrete, underneath of which is an old coal cellar (circa 1930’S House). Fine, numerous cracks where the concrete meets the stones allow water into the coal cellar. Cracks are too small to caulk unless I chisel out the concrete, which I don’t want to do. Is there a clear liquid sealer I could “paint” on the patio that might fill in the cracks? Or other options? Patio butts the house on two sides.

I can't help you, but by posting this, it'll push your question up the list so it doesn't get lost.
Depending on how fine these cracks are, you could try floating some floor or wall grout in. Another option would be to sweep pure portland cement into the cracks and then wet it down. But both of these 'solutions' are temporary fixes as they too will crack over time and dust out...and neither of them will likely give you a good colour match.
For a permanent fix, you are facing re-pointing your stone work, which involves exactly what you said you don't want to do: raking out the old mortar.
