I’ve goto a bay window with a 5′ roof that meets the clapboard side of my 2nd floor, weather side of the house.
Most of the clapboard above the roof to wall contact has rotted away because I suspect that no flashing between the roof and wall exists.
How should I re-roof the bay window roof and what kind of flashing should I install when I replace the roof and the clapboard?

sorry, but i had this almost done, with the whole detail of what to do and as luck would have it aol logged me off. grrrrrr. so here's what you do. cut that branch off and take a look at the paper cover on a bndl. of shingles. many of them around here have a detail on flashings. copper is best, alum. , galv. you pick it. the most important thing after the shingle and flashing is painting and sealing the cut edge of that siding. that's what caused the rot. back prime the new wood too while you're at it. best of luck to ya.

Here's what i did in a similiar situation. First I covered the bay window roof sheathing with water & ice shield. Then I installed asphalt shingles (to match the rest of the house) using aluminum step flashing where it meets the wall. Then counter flashed with more water & ice shield (about 18" wide). Then put on the clapboards.

The above information pretty much covers everything. The only thing I would add is to keep the siding 3/4" or so above the roof. Make sure to prime the cuts.
