My cement basement floor has two square “cut-out” holes in it — where you can see dirt. One is a 2×2 ft square where I assume the old well pump sat, this hole is about 4 inches deep. The second 18 in x 20 in and is in the corner of the basement under a work sink, and is fairly deep, about 1 foot or more.
I would like to cement both of these holes up. Any reason why I shouldn’t? Any problems or special considerations I should take?

Those holes could be any number of things.
I would see no problem filling them up with sacrete as long as you probe to make sure there are no cleanouts, shutoffs, etc. that you would be burying.
Even if you do cover something up, concrete isn't permanent. Unless you are finishing the basement and putting down a floor finish, a few hearty whacks with a #20 sledge will break up your handiwork.

You might want to dig one of those holes out and put in a sump pump hole liner with a cap.
Never know, you might one day say 'whew am I glad that was there'. :o)
