I have a sloped 2×4 ceiling in my water heater closet that will be drywalled. How do you run double wall flu pipe thru the sheet rock and achieve 1″ combustible clearance?

Sheet metal with a hole in it. They may let you use concrete backer board if you're concerned about appearance. Ask your inspector.

Actually I'd recommend the wall thimble. They can be used vertically and are designed to provide the proper clearance.
