You really shouldn't have nail and screw holes in cement siding. If you do, you are driving the nails in too deep.
The holes are from downspout brackets. I removed one of the down spouts from the house.
I use the quick dry exterior Spackle that comes in a tube for something like that.
High quality paintable caulk, then paint.

Durham's Rock Hard Water Putty. It won't shrink and show dimples like caulk will. It must be thoroughly dry before painting, per the caution on the can.

Oh....That sounds a lot better than what I was thinking!!
I've never found a caulk that won't shrink.....so you can still see the holes.
That's why I like spackle. If there is only a couple holes, I'd probably use whatever is at hand though. Glazing compound, bondo, epoxy putty, dowel plugs, setting type drywall compound, grout, etc will also work.
Lightweight exterior spackle works well for nail holes.
