Would someone please share some ideas or details on how to improve the drainage/flashing around the two windows under the plastic? Wood double hung windows with metal wrap, not caulked to stucco.
The concrete sills do not have much out slope and are not level so water runs to the righthand corners as viewed.

I can't really tell much of anything from that photo. But maybe you could take a grinder to it and give it the needed outward slope. Then seal it with (?) and you're good to go.
Why are they not caulked to the stucco?

Well, you defined the problem rather well. To fix that problem, you need to caulk to the stucco (I'm thinking a urethane sealant like PL-Ultimate), and re-setting the sills so they shed water.
As an alternative to re-setting the sills, you might be able to re-surface them, as another poster mentioned.
And here's another thought..... If the sills are not sealed to the stucco, the jambs might not be either. IMO, it is quite likely that leaks could/will occur around the jambs just as easily.
