I have an older home in which I am puttinh windows with a flange around them. The sides and top are no problem- I cut back the siding and brick molding covers the flange. However, what about the bottom? Can I use a couple of aluminum trim nails (it is aluminum siding) to nail right through the siding, leaving the nail heads exposed? Any thoughts? My other thoughts are to put a small 1×2 or something at the bottom, run brick molding all around, or put a hole in the siding, nail box nails all the way through, and then caulk the small (hopefully) holes. . .

Don't nail the head except at the corners. You may not need to nail the bottom at all. If you need to reattch you siding along the bottom, use screws and not nails. You can get sheetmetal screws with washers and gaskets that are used for metal roofing. You can get them painted in many colors, or just paint to match the siding. Don't be concerned with dissimilar metals, galvanize fasteners will seldom be affected by aluminum.
*Why not just remove the piece of siding that runs beneath the window, and re-install it when you are done installing the window?Steve

Well, as I see it, the siding is basicly notched for the window. Siding interlocks, the bottom of the top piece overlaps the top of the bottom piece. I would have to remove all the siding above it, or else how could I nail it up? Suggestions? am I missing something?

You can pick up a small tool called a siding zipper just about anywhere. I believe Home Depot even carries them now.
Basically you slide it under the two interlocking pieces, and "unlock" them(be gentle since you are dealing with aluminum). Pull the upper piece of siding up and remove the nails. You then use this same tool to "zip" the two pices of siding together once you have notched out the window.
