Either can work fine. More important is to have a contractor that has installed (and made work well) a particular system several times. Call those references!
The concrete will serve as a better "heat fin" and give a little more even floor temps.
If you are doing tile, then go gypcrete. Carpet, linoleum, do either. Hardwood is easier to install onto plywood. Tile or linoleum will offer faster response than the more insulating flooring options of wood or carpet. But any can deliver enough heat if the water temperature is cranked up a bit. -David
