I’ve just put in a new tile floor in the bathroom. With the cement board and the tile its rasied the floor almost 1/2 “. Is my best bet in installing the toilet to use two wax rings? If so, do you just put one on top of the other?

Where is the top of the toilet flange relative to the finished surface? Flush? 1/4 inch low? 1/2 inch low?
Rather than two rings, I generally prefer to use a single extra-thick ring. They come in 1-1/2 and 2x thicknesses. Use one with the built-in plastic horn.
There are also non-wax systems for raising the ring, but I have no experience with them.
Another option, in cases where the underside is accessible, is actually raising the flange. Often there's enough flex in the pipe to let you raise it 1/4 to 1/2 inch without having to play plumber.
Go to a plumbing supply house, tell them the distance you have to raise the flange. They have adaptor rings and you use a standard wax ring.
