we spent a good hour cutting a 5/8″ thich piece of greenboard to fit around an electrical box and windows. once we had half the screws in, we realized that there were no shims along the top of the framing (the rest of the wall had been shimmed). Is it advisable to take the piece down, add the shims and reinstall the piece? Do we use the same screw holes or all new ones? Or do we just need to start over?

Yes you can reinstall the piece you have. It really shouldn't matter if you reuse the holes you have.
You may discover that some of the old screw holes are too far gone to reuse, but no matter -- put screws about 1.5" away from the existing holes and you'll be fine. Drywall mud covers a multitude of sins.
