I was recently asked to install a 3″thick, 10″ wide, 7′ long oak shelf/mantle on stone veneer that is floor to ceiling(10′). There are going to be two oak brackets(simple and clean design) that support the shelf. The problem is attatching the brackets to the stone. I am considering either lag screws and lead anchors drilled into the stone, or 1/2″ all thread epoxied into holes in the stone. Either way it is big hardware to hide in the brackets which does not get me too excited. Anybody have any ideas on a better way to attatch the brackets to the stone?

I like the ½" threaded rod idea. This stone veneer, does it look like a stone tile or stacked stone wall? Is it rough or flat? Is the stone real or fake?
Could you cut out the stone with a diamond wheel on a grinder and mount your brackets to the flat wall behind it?

The stone is real fieldstone. I had thought about scribing the brackets, but as long as I'm drilling its not a big stretch to do a little grinding to flatten it out a touch. If I were to use the all thread, I was also going to add a nut and washer to maximize the mechanical advantage behind the epoxy.
I would involve the mason. Either he knows where to put your support or he's already planned something (or should have).
