My (old) house has no sheathing. Just 1×8 shiplap siding on studs.
The two ends of the house have lowered hips that attach into the gable ends. The roof needs replacing. How do you flash the secondary roof? The way it’s currently done is the last row of shingles just runs up the outside of the siding.

That's a very easy detail called a "roof-to-wall" transition. It's comprised of two pieces of flashing. These are the basic steps:
1) Run a piece if 1X4 along the intersection.
2) Paper and shingle up to the bottom of this 1X4.
3) Lay the first flashing (roof to wall angle) over the shingles and against the 1X4. The flashing is pre-bent to about 135 Deg.
4) Install the second, "Z" shaped flashing, over the 1X4 covering the previous flashing with one leg and the othe leg is inserted UNDER the wall's siding material.
Check with a roofing supplier and they can show you as well.
The part I don't really "get" is what to do where the roof runs at an angle across the siding. Does the flashing get stairstepped there? The shingles will be at a right angle to the wall at this point.
